From the verb fathom, originally meaning “to measure the depth (of water),” from Old English fæthm (“outstretched arms; a measure”), later extended to “penetrate/understand.”

Fathoming means trying to understand something that is complex, mysterious, or difficult to grasp; it can also mean measuring the depth of water (in fathoms).
